So I already finished "Trouble on the Horizon" and have yet to finished "Re: Unlicensed Entertainment", from Niles. But what triggers the quest "Niles is Displeased"? The guides don't mention it.

When you finished "Trouble on the Horizon" it unlocked a quest immediately, which means it is part of the same chain. If you keep on in that chain you will get through the Niles story quests. The quest it unlocked was Awakening the War Totem.
